POP3 or IMAP?

I could understand something like this happening with IMAP - your mail is stored on a server. POP3 - the mail is physically downloaded and perhaps deleted off the server when you check. I've never, ever seen mailboxes vanish like that.

If your mail is IMAP. the messages are kept on the server and can be accessed by other devices and mail apps. A server-side glitch could have caused your mail to vanish briefly.
