The theocracy in Iran is an indirect result of US support for the last Shah of Iran. The Shah's secret police (the SAVAK) eliminated much of the secular intelligentsia that opposed him, while the US looked the other way. When the revolution finally dethroned the Peacock Throne, the theocrats filled the vacuum in civil society-- led by Ayatollah Khomeini.

How much of the Shah's military officer corps stayed or departed after 1979, I'm not sure. But when Iraq attacked Iran in 1980, there were senior officers defending the Islamic Republic of Iran.
